Amy, when you say you deleted the "first project" do you really mean Project, or do you mean Dataset? Remember that in FTST, unlike TMG4, they are two different things. In FTST, a Project can contain several different Datasets. The 2's you were referring to appear when you add a second Dataset to and existing Project. They are intended to differentiate between, say ID#s of one Dataset and ID#s in the others. They do not appear when you have only one Dataset, but when you add another each Dataset gets numbered - so you might have ID# 1:123 and also and ID# 2:123. Ordinarily they would be completely different people, but since you apparently imported your Dataset from TMG4 twice (thus putting two copies of our Dataset in the Project), they are likely to refer to the same person.

I'm a bit confused about the flag you mention. When I try it, I found that identical flags were not duplicated, but it would appear that in you case separate flags were created with the second Dataset. Perhaps someone else recognizes why this happened.

BTW, are you running version 1.1 of FTST? I don't recall if there were any changes in this area between version 1.0 and 1.1.
