The February 2001 issue of Scientific American has an article on the Y chromosome and how it works. This includes the statement (again) that I indicated earlier: "...Others, including mammals, invoke a process called X inactivation, in which cells of early female embryos randomly shut off most of the genes in one of their two X chromosomes..." This would not affect markers but would have an effect on genes that are not used. I don't think there is anything new in this article but it is pretty well written so is recommended on that basis. Oh yes it is mercifully short as well:
