What issues do you have? CDY is an extremely fast marker. The two copies are
about equal to the first 25 markers. Thus, they are likely to be involved in
parallel mutations or even back mutations. Thus, they would not override a
good paper trail.

If you have a multi-step mutation where the markers double, it is likely a
recLOH. Simply count it as 1. However, there are tests to consider in that
case.
