If you have submitted a GEDCOM for an entirely different group you have already
wiped out your earlier submission of this group, unless you went to the trouble of
getting a separate WorldConnect ID. I think for most people, a single WorldConnect
ID and a single flag is the way to go. If one needs separate WorldConnect files for
different groups, then you _really_ need separate flags to keep them straight when
you do updates, in my opinion.

In practice, I find that set of people I want to submit evolves over time, from
something that is easy to define with a set of filters, to a much more specific
list based on factors like which people I believe I know enough about to want to
"publish." That's where the value of the custom flags really comes into play, as I
can add or delete individuals or small groups as I review the data I have on them.
There would be no real way to construct a filter to collect these people except by
using a custom flag.
