First, on the Secondary tab uncheck "Change flag 'KEEP' to Y". You've
already done that. Leave "Create new data set" checked.

On the Focus tab, select "Filtered Group" then Field, click on the first
line, find "KEEP Flag" and select it. Under Operator, click on the first
line, select "Equal". Under Value enter "Y" (without the quotes). Under
Connect click on the first line and select "END"

Now click "Generate". You will be asked to enter a file name for the new
data set.

The Focus tab it telling the program to find all individuals with the KEEP
flag = Y and the Secondary tab says write them out to a new data set. Your
original data set remains unchanged.
