If there are two tags for each child in the parent's person view, that
means there are duplicate parent/child relationship tags. That is
likely caused by having previously had two copies of the parent, and
then having merged them.

If you go to the child's person view, you will see the father listed
at the bottom of the screen. You should also see another Father tag
for the same person in the list of tags. Delete that tag. Then do the
same for each child.

You could delete them in the Father's person view, but you can't tell
which tag is marked as primary for the child from there. If you remove
the wrong one, the child is no longer linked to the father, as you
experienced. While you could then go make the remaining tag primary,
it's easier to remove the duplicate tag from the child's person view
where you can easily tell which is primary.
