When the project opens, the selected Layout will be the last one
selected. As for saving the Layout, what name did you assign the "new"
(or over-written) Layout? Was that Layout the last one in use at the time
you closed TMG?

It sounds like you have a Layout with seven windows open and some partially
overlaying others? Do you use other Layouts? For example, I have one
Layout for data entry, one for navigation, one for use in comparing persons
(side-by-side), and for other purposes. Yes, it is quick to have all the
windows available and just select the one you need. But it is as quick to
select the Layout that has the specific windows I need for a certain
routine, do that routine as often as needed, and select the appropriate
Layout for the next routine, etc. In this way, I get used to have certain
window in certain places for a routine and I tend to work faster since all
window for a routine are fully visible. Very often, I only need to glance
at another window and since it is always fully visible I don't have to
break my pattern of keystrokes/mouse clicks to bring one window forward and
then immediately bring another back forward.
